During my Ph.D., we developed a noble method to identify and predict calcium binding site incanonical EF-hand and its corresponding binding affinity towards calcium. I used acombination of amino acid features to drive multiple models using non-linear kernelimplemented in SVM. The first version of the algorithm was published in 2014 in PloS One andthe second version with major updates is under communication where I calculated the margindistance from the decision boundary to device a scoring mechanism for better classification.Later, designed a calcium binding site and incorporate the site into a known system (Entamoeba histolytica CaBP1) using site-directed mutagenesis and crystallized the N-terminalprotein to understand the binding mechanism. The web server which facilities EF-hand calciumbinding site prediction, binding affinity prediction, and design is available athttp://sbl.jnu.ac.in/calb/index.html. Other calcium-binding proteins that I could work uponwere Arabidopsis plant calmodulin and EhCaBP5, where we proposed DNA binding models forplant cam and role of Ehcabp5 in myosin interaction using freely available bioinformatics tools.

I have completed my dissertation work under the supervision of Dr. Alka Khanna, Senior Research Scientist, Ranbaxy Research laboratories Limited, R&D 3, Gurgaon.Haryana, India. Topic of my Dissertation work was “Developing a web based tool for analysis of gene expression data” During my dissertation I wrote a tool for analysis of microarray gene expression data using PHP, JavaScript, Mysql and CGI Perl. The program is used for transformation and normalization of genepix (.gpr) data files produced and processed after microarray experiments and results were stored in a database using Mysql. The tool was able to identify and remove any systematic bias in the measured fluorescence intensities, arising from variation in the micro array process rather than from biological differences between the RNA samples or the printed probes.
