      1. Developing text searching tools for :+ Pattern matching with errors (which could be caused by the substitutions, insertions or deletions of characters);+ Pattern matching with swaps of characters;+ Regular expression matching. These applications are specified for genetics data and utilize modern many-core architectures (NVIDIA's GPU, Intel's MIC) through several techniques :+ Embarrassingly parallelism over the compute cores.+ Tiling approach to take advantage of the memory hierarchy.+ Utilization of the SIMD feature of the processor for high-throughput long pattern matching.2. Jointly developing high performance bioinformatics applications :+ Long genetics sequences alignment with the Smith-Waterman algorithm.+ Hierarchical protein structure Ward clustering based on the nearest neighbour chain algorithm.3. Assisting the professor in teaching with multiple roles: course assistant and substitute lecturer, tutors, lab practical instructor, BSc thesis co-supervisor, student group coordinator for a wide range of topics: + Fundamental: ++ Complexity theory: complexity classification (P, NP, NP-hard, NP-complete, etc.), reduction, algorithms for hard problems (backtracking, branch and bound, approximation algorithms, local search, etc.), randomization.++ Computability theory: Turing machine, decidability (decidable, semi-decidable, undecidable problems)++ Technical informatics: combinational circuits, sequential circuits, MIPS micro-architectures and assembly language.+ Advance: Parallel architectures and algorithms + Lab practical: Parallel programming with CUDA Show less

I did my PhD thesis in the Bonsai (Sequoia) Bioinformatics Research Group (INRIA, LIFL, CNRS, University of Lille 1), France. My thesis is about "Bioinformatics Sequence Comparisons on Manycore Processors", in which I proposed data structures and algorithms to efficiently solve a problem of approximate pattern matching, used in intensive sequence comparisons. These methods are tailored for parallel processors such as the graphics processing units (GPUs). I have had an intensive and long-lasting experience in the high-performance computing field since 6/2003 as an undergraduate trainee at the High Performance Computing Center (HPCC), Hanoi University of Science and Technology (HUST), Vietnam, where I learned cluster computing and parallel programming as well as further enhanced my major in information system at the university. Upon graduation, I stayed in HPCC to work as a research assistant, where I was involved in cluster computing and grid computing, in both building the systems and developing applications. Show less

In 2008, I took my training session of my master program in the life-science research team PCSV, Laboratory of the Corpuscular Physics of Clermont-Ferrand, France. I worked on the integration of a workflow engine into a grid-based computation platform of the team. This workflow was targeted at virtual screening in drug discovery with molecular docking techniques. At that time, although I was assigned a pure informatics task as a grid application developer, the question of “how molecular docking can be used to discover the drug” was always on my mind. The efforts to answer this question enabled me to understand the method of using the computation grid to screen millions of ligands to find the candidates which could bind to and inhibit some particular proteins of the virus or of the parasites, so that these pathogens could be disabled. For me, solving this answer was a great achievement, but the greater thing was that I recognized the important link between informatics, biology and medicine, which led to my decision to continue my study in bioinformatics, with the hope to use my knowledge to serve the humanity.
