      3D analysis of scapulae of Dutch Whales and Dolphins Accomplishments - Pulication in Lutra (Lutra 61(2) de Vriend et al.) - Creation of identification key for whale and dolphin scapulae. - Automated processing step for 3D model creation. - Created system to store and organise raw data for 3D models using Flask. During my internship at Naturalis, I worked on a project to find identification characteristics on scapulae of stranded whales and dolphins. To get data from bones, I created 3D models of the scapulae together with a fellow student. To streamline the 3D model process, I automated the processing of creating 3D models using a python api. After data creation, I landmarked the models for data analysis. The data analysis was performed with a pipeline that I programmed in R, that can also be used in Galaxy. The pipeline yielded four components of the shoulderblade that are suited to discriminate between species. More information about the project can be found in Lutra 61 (2). A component that did not make it to the paper, was the creation of a web tool to manage hundreds of pictures for different specimen. To manage hundreds of pictures for different specimen, I developed a web tool using flask. This tool was used by a student to upload pictures of multiple samples. The system registered the species, and age status of each sample. Pictures where registered per batch for each sample, and were downloaded for post processing. The application was designed to store the created 3D models, but that was not used due to the limited number of samples, and multiple iterations to create these models. The application is available on GitHub, but is not being maintained. I enjoyed the unique opportunity to work with museum specimens. Each object had to be taken with care, respect. I am very thankful that I was able to continue my work after the graduation, to finish the identification key, and to publish my first publication in Lutra.

      I was a student asistant for the course: Genomic architecture, that was given to master students of the biology study. I prepaired and gave feedback on assignments, and helped students during classes with bio-informatic related questions, or difficulties with programming. At the end of the course, I enjoyed watching students pitching their favorite organism, the availabillty of online data, and suggestions for further research.       In mijn tweede bestuursjaar bij Exon, heb ik de positie als secretaris vervuld, en een aantal taken als vicevoorzitter uitgevoerd. Tijdens dit jaar heb ik een nieuw digitaal ledensysteem geïntroduceerd , dat een eerste stap was om de ledenadministratie overzichtelijk en eenvoudig te maken. Tevens was ik verantwoordelijk voor het maken en verspreiden van notulen tijdens bestuurs- en algemene leden vergaderingen. Ook heb ik meegedaan aan een interne audit voor de opleiding bio-informatica om de rol van Exon te bespreken binnen de opleiding.Ik ben door de vereniging benoemd als erelid vanwege mijn inzet om de vereniging voort te zetten toen er geen nieuw bestuur beschikbaar was. De twee bestuursjaren waren leerzaam, en erg leuk om te doen. Daardoor probeer ik nog betrokken te blijven bij Exon.

      Tijdens mijn bestuursjaar, heb ik mij bezig gehouden met het ondersteunen van het bestuur, en de voorzitter vervangen indien dit nodig was. Naast mijn primaire bestuurstaken, was ik onderdeel van het studieverenigingen adviesgroep van het evenement IT talent debate. Hier heb ik advies gegeven voor workshops, en presentaties van bedrijven voor de studenten. Als dank hiervoor, heeft de vereniging nieuw promotie materiaal gekregen.

We searched for insertion sequences in a prokaryotic genome (staphylocossus haemolyticus) using the online tool ISFinder. I automated the searching process by creating a webcrawler. I visualized the overlap between hits of the insertion sequences, and the prokaryotic genome by using the library plotly. In the summer of 2016, I worked on a bio-informatics project in TOPlab.       Voor mijn minor Laboratoriummanagement en kwaliteitszorg heb ik stage gelopen bij het CBD. Mijn opdracht was om te kijken welke accreditatie het meest toepasselijk zou zijn voor de organisatie. Ik heb dit gedaan door verschillende accreditaties te vergelijken en hiervan een rapport opgesteld voor het CBD. Hieruit ben ik verder gegaan door een advies rapport te schrijven om het NRTO keurmerk te behalen. Dit heb ik gedaan door het audit formulier te gebruiken van het NRTO en dit te toetsen aan het CBD. Enkele aanbevelingen zijn meegenomen voor het verduidelijken van cursusinformatie voor cursisten. Eindcijfer: 8.7

      Project: On the subject of gorilla subspecies analysis through the method of SNP determination and clustering. The goal of this project was to identify the sub species for a gorilla that was used in a paper mache model. This model was created by the French anatomist Louis Azoux in the 19th century, and was obtained by Museum Boerhaave. I have helped to build a custom pipeline to analyse exome data from the ancient, degraded sample, and two known other Gorilla species. Unfortunately, we were not able to identify the sub species due to the project deadline. The pipeline can be used to analyse other species if a species specific reference genome is supplied.       Full time employment with one day to study (BBL) for system administrator. The company was small, with different kinds of customers. I helped with small requests, for example: creating users, check backups. Also, I helped with larger tasks, by troubleshooting network issues, emergency maintenance, and provided solutions for critical failures. Furthermore I performed maintenance, upgrades and emergency fixes on a storage cluster in a data center. During my graduation project, I have helped to implement a new platform that replaced and combined multiple portals for a backup facility. This all in one solution replaced the need of maintaining multiple servers, code, and provided a nice overview for customers. I learned basic programming, and got more interested in programming than system administrator. After graduation, I decided to switch into bioinformatics, where there is programming, and time required to solve difficult tasks.
