      Thesis title: The relations of the host's ecology and their microbial communities : how captivity affects endangered mammals and their microbiome in light of conservation biology. Using next generation sequencing, I am studying the variations in taxonomic and functional diversity of bacteria and fungi in the gut microbiome of mammals in captivity and in their natural habitats from an evolutionary point of view. Species studied: Vancouver Island marmot, American and European minks. In collaboration with the Toronto Zoo. Joint PhD program with Université de Liège (Belgium).

      Résumé: Le fromage est un environnement intéressant pour étudier les processus évolutifs en microbiologie. Les bactéries, levures et champignons filamenteux présents dans les fromages sont considérés comme des microorganismes ayant subi une adaptation rapide lors de la domestication. Ainsi, ces espèces interagissent entre elles à chaque étape de la fabrication des fromages en inhibant ou favorisant la croissance d’autres microorganismes. On s’est intéressé dans ce projet aux interactions entre les levures et Penicillium roqueforti, présents dans les fromages bleus, en comparaison avec l’ensilage qui abritent des espèces similaires. Après l’identification de plusieurs espèces de levures, nous avons réalisé différents tests d’interaction en faisant varier les conditions environnementales et le type de souches des espèces de levures et de Penicilllium roqueforti. On observe des relations majoritairement antagonistes entre ces deux groupes fongiques qui semblent plus fortes à des températures basses dans un milieu riche en nutriments. Nous mettons aussi en avant pour la première fois la présence de transferts horizontaux de gènes entre des espèces du genre Penicillium et deux levures Candida zeylanoides et Debaryomyces hansenii. Ces transferts semblent être liés à la proximité écologique de ces espèces dans le fromage et les gènes transférés pourraient être adaptatif à cet environnent particulier et en lien avec les interactions entre ces espèces. De plus, ces transferts, associés à une forte diversité spécifique, semblent limiter l’invasion d’espèces contaminants le milieu, protégeant ainsi la qualité du fromage.       Master thesis entitled: Biological collections as documentation for assessing effects of environmental factors on altitudinal distribution and body size variation of three species of Bufonidae in Nepal. Supervised by Annemarie Ohler and Alain Dubois In the Himalayas, changes in rainfall patterns and temperature are expected. This should cause various changes in the ecosystems at every elevation level, threatening the species present such as the poorly investigated Nepalese toads of the Duttaphrynus genus (BUFONIDAE).The natural history collection of the Muséum National d’Histoire Naturelle (France) holds numerous specimens of this genus, with precise geographical information from the 1970s. Using this accurate georeferenced specimens, we explored through morphometric measurements and spatial analysis how these toads’ body size varies according to abiotic factors to assess their phenotypic plasticity and distribution. Using multivariate statistical analysis, we examined whether this species are following generalized patterns of morphological variation such as Bergmann’s clines and considered the sexual dimorphism. The results indicate that D. himalayanus, the largest toad, distributed at high altitudes compared to the other species, does not follow a generalized pattern of variation. However, D. stomaticus, the smallest located in tropical zones, tends to be smaller at high altitudes and colder climates. The positional and climatic factors explain between 32 to 72% of the toads morphological size apart from females D. melanostictus; the most widespread toad in this study which did not vary according to environmental factors. For D. melanostictus, the degree of sexual size dimorphism increases with temperature and decreases with altitude. As amphibians are recognized as reliable indicators of the health of ecosystems, this study should focus attention on the effects of climate change in this sensitive part of the world, highly dependent on natural resources.
