PHD: Statistical tools for classification, interpretation and prediction of biological data”.
-
Jan 2013 - Dec 2017
Bellow I comment the most important projects during my thesis (ordered by time of dedication):1 - CliqueMS. An algorithm to annotate isotopes, adducts and fragments for LC-MS metabolomics. Being adduct annotation one of the main bottlenecks for the automation of metabolomics annotation, we developed CliqueMS, a fast network-based algorithm that solves this important problem. The program allows to use a flexible adduct list and to analyse samples one by one.2 - Prediction of platelet deposition.Thrombosis is one of the main causes of ischaemic stroke and heart attack. Unfortunately, it is difficult to predict the outcome of a thrombus, and there are certain critical events that need the rapid administration of treatment to increase survival rates. As a initial step to a multiscale thrombosis model, we developed several modelling approaches to predict platelet deposition, the main trigger of thrombosis. The three modelling approaches could predict platelet deposition with a reasonable error (17% average). Those models were able to predict a variable very difficult to measure (platelet deposition) based on other variables much easier to obtain. As we used a cross-validation strategy, this could be used in a real-case scenario for predicting patient data. Moreover, we obtained different insights from the three modelling approaches.I am the main author of projects 1 and 2. For project 3, I will explain in detail my contribution.3 - Role of polyphenols in hibbiscus sabdariffa metabolic activity.Hibiscus sabdariffa is a plant that is usually included in teas and dietary products. Despite its promising effects for regulation of metabolism, its biological mechanism remains unknown. My contribution was analysing the transcriptomic and metabolomic data of the experiments. Using the transcriptomic data I searched for the combined effect of transcripts, which could be assigned to GO terms. Show less
