Hemato-Oncology program - with Dr D. Lara-Astiaso * I worked on a functional screening of several chromatin factors to discern their role in haematopoiesis and leukaemia. In this project, I pre-processed Perturb-seq and CRISPR screen data (from fastq to counts) and processed and analysed Chromatin Factor (CF)-KO ATAC-seq and ChIP-seq data. Work under review. * I’m working on a project comparing leukemic and healthy cells. For that I’m working with 2D (CF ChIP-seq data, CF-KO CUT&Tag, ATAC-seq, and RNA-seq) and 3D (HiChIP and HiC) data. * I’m also involved in a collaborative project analysing ChIP-seq data of histone marks from different species. I aim to get insightful cross-species clusters of histone marks by normalising data to remove species-specific biases and doing dimensional reduction. Show less

Marti-Renom Lab * I worked on a tool to infer the 3D organisation of the chromatin from sparse chromatin interaction data (promoter capture Hi-C). Using the 3D models, I designed ways to integrate other experimental datasets for enrichment analysis (such as ChIP-seq and disease-associated SNPs). Published work. * I also used this tool with sparse and non-sparse interaction data in three collaborations to look for the differential organisation of the chromatin between cell types or conditions. Published work. * I worked with Multi-contact 4C, looking for a way to measure the enrichment of simultaneous interactions involving more than three loci. Not published. Show less
