Internship Context: Company goal was to prototype a liquid biopsy product that detects cancer in a single blood sample using tiling PCR, sequencing, and NGS analysis. Internship Objective: Use NGS analysis of cancer fusion “spikes” titrated into artificial blood samples between 100% to 0.001% spike concentration to benchmark liquid biopsy performance for optimization. Primary Roles: Programmer, Data Analyst Bioinformatics Algorithm Development: Built algorithm scaffolding using HTSJDK (Picard) to process and enumerate the Illumina-sequenced fusion reads. NGS Analysis: Serviced NGS data analysis requests from wet lab and presented weekly algorithm development/analysis results using IGV, Excel, and PowerPoint. Results: Linear correlation of algorithm’s fusion read enumeration to known fusion spike concentrations between 100% and 1% was observed in titration experiments. Show less
