      I am a mass spectrometry and proteomics specialist in the Thermo Fisher Scientific Proteomics Facility for Disease Target Discovery at the Gladstone Institutes & University of California, San Francisco. My responsibilities include operation and maintenance of Orbitrap Elite and Fusion instruments, as well as developing and using state of the art techniques for the preparation of mass spectrometry samples. Nevan Krogan’s Lab is primarily involved in using unbiased systems based approaches to study the mechanisms of human diseases such cancer, HIV/AIDS, and influenza. To this end, the Lab uses mass spectrometry to study protein-protein interactions and conduct large scale profiling of post translational modifications of the cellular proteome in the presence of disease states or factors. My contributions include developing and optimizing the sample preparation protocols for the enrichment of phosphorylated, ubiquitylated, or acetylated peptides. I have experience preparing a variety of biological samples including those from cell culture, tissue, and serum. I have applied my protocols to SILAC, TMT, iTRAQ, or Label-free quantitative mass spectrometry approaches. I conduct searching of the raw MS data with MaxQuant software and interface with bioinformatics specialists in the to perform further statistical analysis. Taking samples from the cell culture room all the way through the mass spec and to interpretation of raw data have given me key insights into facilitating the discovery process such as:• Ensuring collaborators understand key elements of mass spectrometry experimental design.• Understanding what techniques and methodologies have the best chance of being successful.• Ensuring scientists and bioinformaticists have needed components to complete downstream analysis• Understanding where to focus trouble shooting and optimization when problems arise.• Understanding the hardware and software infrastructure requirements for MS installations.       • Thesis Title: Proteomics of Oxidative Stress using Inducible CYP2E1 Expressing HepG2 Cells and 3T3-L1 Adipocytes as Model Systems• Research Overview 1: Conducted quantitative proteome profiling of differentiated and hypertrophic 3T3-L1 Adipocytes using iTRAQ based peptide tagging, novel liquid phase sample fractionation, and MALDI tandem mass spectrometry. • Project results: Identified over 600 and quantifies 122 proteins in a 6 sample time-course. • Determined up-regulation of TCA cycle and fatty acid oxidation proteins in enlarging adipocytes. • Identified key mitochondrial targets that lead to enhanced oxidative stress in hypertrophic adipocytes.• Research Overview 2: Development of inducible cytochrome p450 2E1 expressing hepatocyte cell line to better characterize the role of enhanced oxidative stress in hepatocyte dysfunction. • Project results: Development of CYP2E1 expression plasmid using the pRevTRE system and establishment of a stable, inducible cell line allows for controlled CYP2E1 expression • Greater sensitivity to oxidative stress, shown by greater toxicity and lower glutathione after exposure to acetaminophen, as compared to constitutive CYP2E1 expressing line. • Potential for pre-treatment and pre-labeling of cells prior to CYP2E1 induction.
