Main responsibilities: • Evaluate commercially available SARS-CoV-2 whole genome amplification protocols to assess their performance in response to the COVID19 pandemic. • Develop a very sensitive method for SARS-CoV-2 whole genome amplification and sequencing suitable for low viral titre samples such as waste water samples. • Evaluate commercially available methods and/or protocols for generating next generation sequencing (NGS) libraries to assess their suitability and performance. • Optimise commercially available NGS library preparation protocols to ensure optimum performance in the lab. • Design new methods to generate improved protocols for preparing NGS libraries. • Apply new technologies for genome assembly and characterization, such as linked read technology, HiC based genome assembly and long read NGS technology. • Generate data using third generation NGS platforms (PacBio, Nanopore) and perform multiplatform integrated analysis. • Analyze genomic datasets using bioinformatics tools and computer programming in Python, Bash, and R. • Prepare scientific manuscripts for submission to pear-reviewed journals. • Develop training materials for the analytical pipelines suitable for more junior staff and student • Present scientific findings both in lab meetings and to the general public and scientific meetings. • Troubleshoot analysis pipeline problems as necessary to ensure operational integrity. Major achievements • Developed the Panhandle protocol for dramatically improving long-read RNA sequencing data quality. • Developed the ARTIC-Amp protocol for increased SARS-CoV2 whole genome sequencing sensitivity. During my employment at Uganda Virus Research Institute – International AIDS Vaccine Initiative, I accomplished the following. • I received samples from all these projects requiring a high level of attention to detail to ensure sample IDs and accompanying requisition forms IDs matched and that the appropriate number of tubes, sample volume, and correct sample container/tube was used to deliver the sample and that samples were delivered in the correct conditions such as temperature and integrity. • Processed the samples following the respective SOPs. Biochemical and serological assays included liver function tests, renal function test, PBMC isolation using Ficoll, full blood count, ELISpot assay, rapid HIV antigen and antibody tests, CD4 and CD8 counting among other tests. • Entered resulting test results and samples such as PBMCs, serum, plasma into LIMS and generated detailed manifests to aid in proper storage and archiving of samples. Further, I ensured that all data generated in the lab was regularly backed up in LIMS and safely stored. • Stored all required samples in the respective repositories such as -20 freezers, -80 freezers, and liquid nitrogen freezers according to GCLP principles and retrieved and prepared required samples for international shipment following IATA guidelines. • Ensured that there was adequate liquid nitrogen supply to the cryostorage tanks and was directly responsible for initiating and receiving supplies of liquid nitrogen. • Ensured that data generated by the fridge and freezer temperature monitoring system was downloaded, printed, and stored, and also manually recorded freezer temperatures when the system was not functional or for the fridges that did not have remove temperature monitoring systems. • Participated in the review, update and writing of SOPs whenever necessary after approval by the senior scientist and also perform and evaluated daily protocol and/or equipment quality controls in accordance with standards.
