I studied the effect of hospitalization and drug use on the composition fecal microbiome by analysing 16S data to characterize the gut microbiota of critically-ill patients, where dysbiosis is frequently observed as a common side effect of long term hospitalization and treatment. Under these conditions, Enterococcus faecium usually emerge as gastrointestinal opportunistic pathogen with specific hospital-associated lineages being predominant. I focused my project on the epidemiological and clinical characterization of a specific hyperendemic lineage of vancomycin-resistant E. faecium. Show less
